Biological processes involve complexes of proteins whose interaction characteristics, such as randomness of duration and of interaction timing, are best captured by stochastic models, and a common modeling approach is the use of systems of stochastic differential equations that describe the evolution of the biochemical reaction networks. Stochastic simulation and stochastic control have been recently used to infer cellular networks structure, to study cell decisions and to understand complex dynamics of biological processes. Noise is an intrinsic aspect in the dynamics of biochemical networks. While solving the dynamics of biochemical reactions at equilibrium, many random effects that cannot be modeled may affect the analysis of non-linear dynamics of large biochemical reaction networks. Recent work has generated new insights into the complex dynamics of biological systems and the control processes that drive their dynamics. The aim of this Special Issue is to attract original research contributions and comprehensive reviews on dynamical systems analysis, stochastic modeling and control theory focusing on: methods for dynamical systems analysis (stochastic differential equations, bifurcation analysis and chaotic behavior, multi-time stochastic methods), modeling and analysis of biological systems (developmental dynamics, cellular differentiation, immune system dynamics) and control of biological processes (stochastic control analysis, cell decision processes, transcription, translation and epigenetic control). Bandt and B. Pompe, the concept of Permutation Entropy (PE) has attracted much attention from researchers coming from a plethora of fields, undeniably because of its elegance and simplicity. PE allows synthesising, in a simple metric, the temporal causality of the time series, and to do this in a computationally efficient and almost parameter-free way. If originally introduced to assess the complexity of a time series, it was soon modified to, e.g., discriminate between chaotic and random dynamics, to quantify the irreversibility of a time series, or to test the presence of causality relationships. Applications span from biomedical problems, to economy, laser physics, mechanical engineering, or climate analysis, to name a few. In synthesis, whenever it is required to characterise the complexity of the mechanisms behind a time series, PE offers an efficient and effective option. Still, many questions remain open, as, for instance, no consensus exists on how to handle equal values, or on how to optimise parameters like the embedding delay or the order of permutation. This Special Issue seeks both theoretical and applied contributions on this active topic, in the form of both original research and review papers.
